I think I have notepad++ theme set OK of me, but when I run the compare plugin, the highlighting makes the text near invisible. Is there a place that I can change the colors for the highlighting in compare plugin?

In the plugin settings, you can only change the colors of the selections. The font color depends on the color theme of the editor itself. Go to the stylesheet and try changing to the color you want.
